Can someone recommend how to go about installing the new upgrade? Should I remove the old one and start clean, or just install it over the old one? any pro's or con's to doing it either way?

A simple install over the existing version should work just fine.

Is is still possible to upgrade to the new version 2.x from the last 1.x version by simply stopping the service and replacing the 2 executables as this method worked great for upgrading ver 1.x releases.

If you are running v1.2.x yes, it sure is. If you're running 1.1.0.92 or earlier, please see the notes at http://www.logsat.com/sfi-download.asp.
